Value Added Tax (VAT) is one of the most misunderstood taxes for Kenyan small business owners. Many businesses register too early and take on unnecessary compliance burden. Others cross the threshold without registering and face significant penalties. This guide tells you exactly when and how to register.
What is VAT?
VAT is a consumption tax charged on the sale of goods and services in Kenya. The standard VAT rate is 16%. When you are VAT-registered, you:
- Add 16% VAT on top of your prices when billing clients
- Collect that VAT on behalf of KRA
- Deduct any VAT you paid on your own business expenses (input VAT)
- Pay the difference to KRA every month
Example: You invoice a client KES 100,000 for services. As a VAT-registered business you charge KES 116,000 (KES 100,000 + 16% VAT). You collect KES 16,000 VAT, keep KES 100,000 as your fee, and remit the KES 16,000 to KRA.
If you bought supplies worth KES 50,000 + VAT (KES 58,000 total), your input VAT of KES 8,000 reduces what you owe KRA to KES 8,000 (KES 16,000 output โ KES 8,000 input).
When Must You Register for VAT?
VAT registration in Kenya is mandatory when your annual taxable turnover exceeds KES 5,000,000 (KES 5 million).

Important: The KES 5 million threshold applies to taxable supplies only. Exempt supplies (such as certain food items, educational services, and medical services) do not count toward the threshold.
Should You Register Voluntarily Below KES 5 Million?
Many small businesses register for VAT voluntarily before reaching the threshold. There are genuine advantages and disadvantages:
Advantages of voluntary registration:
- You can reclaim VAT paid on business purchases (input VAT)
- Large corporate clients and government often prefer or require VAT-registered suppliers
- Adds credibility and professionalism to your business
Disadvantages:
- Monthly VAT returns become mandatory โ adding compliance cost
- Your prices effectively increase by 16% for non-VAT-registered customers
- Penalties for late or incorrect filing apply
Recommendation: For most small businesses below KES 3 million turnover, the compliance burden outweighs the benefits. Wait until you approach the KES 5 million threshold or until a major client specifically requests VAT-registered suppliers.
How to Register for VAT on iTax
Registration is done online at itax.kra.go.ke.
Step 1 โ Log in and access PIN management
- Go to itax.kra.go.ke and log in with your KRA PIN and password
- Click Registration in the top menu
- Select PIN Certificate โ Amend PIN Details
Step 2 โ Add VAT obligation
- Click the Obligations tab
- Find Value Added Tax and click Add
- Select your effective registration date
- Select your business sector and VAT category
Step 3 โ Submit
- Review all details
- Click Submit
- KRA will review and approve your application within 1โ3 business days
- You will receive a VAT registration certificate via email
Registration is free. There is no fee to register for VAT.
Your VAT Obligations After Registration
Once registered, you must:
Issue VAT-Compliant Invoices
Every invoice you issue must include:
- Your KRA PIN
- Your VAT registration number
- The net amount (before VAT)
- The VAT amount (16%)
- The gross total (net + VAT)
- A statement that VAT is included or excluded
File Monthly VAT Returns
VAT returns are filed monthly on iTax, due by the 20th of the following month. For example, January VAT is due by 20th February.
Even if you had zero VAT transactions in a month, you must file a nil VAT return by the deadline.
Pay VAT Due
Any VAT owed after deducting input VAT must be paid to KRA by the same 20th-of-month deadline. Payment is made via iTax or bank.

If your business has been above the KES 5 million threshold without registering, register immediately and come clean with KRA. The penalty for voluntary disclosure is significantly lower than being discovered in an audit.
eTIMS โ The 2026 Invoice Requirement
From 2026, all VAT-registered businesses in Kenya must issue invoices through the Electronic Tax Invoice Management System (eTIMS). This means every invoice you issue to a VAT-registered client must be generated or validated through KRA's eTIMS system in real time.
What this means practically:
- You need to integrate your invoicing with eTIMS via the KRA portal or a compatible accounting app
- Paper invoices or invoices not generated through eTIMS are not valid for VAT input claims
- Your clients cannot claim input VAT on invoices you issue outside eTIMS
